He isn't instructing states to report directly, he is instructing hospitals to report directly. The states are still tabulating daily counts.
How would the states do the counts if national guardsmen are the ones collecting data in the hospitals? My take on reading what was originally said is that they were going to be the sole collectors of the data. Or at least that was their original plan as I understood it.
I am fairly certain the hospitals are required to report the numbers to the states and will continue to do so.
The CDC =/= state-level health departments. Unless I am mistaken, Trump does not have the authority to keep hospitals from reporting the numbers to state authorities. Otherwse, you would be hearing a huge outcry from Cuomo & Co,
